This is a fascinating discussion. I think even some of the links that you suggest can be argued about. :)

: Zeus is clearly the all-powerful, controlling archetype of the E8.

Zeus is also the guardian of social laws and justice, which would suggest a One side. (Of course, all the
gods behave badly, and Zeus especially, which worried Plato for example.)

: Apollo is the epitamy of the E5 with his focus on reason(and the sun being a symbol of enlightenment).

Oddly, Keirsey's Myers-Briggs system calls NFs Apollonians, which would mean that Keirsey sees Apollo as a Four.
(On the whole, I'd agree with Apollo as Five, since he supposedly represents intellect, as opposed to Athene's
wisdom.)

:Ares is the archetypal (counterphobic) E6

The Roman Mars I thinkis definitely a One. Ares in Greek myth is more of a comic figure.

: Dionysus as the god of wine defines E7 characterisitics

A lot of Dionysus' traits - his association with irrationality and tragedy, for instance, would suggest
a Four link.

: Athena -- as goddess of wisdom and justice -- is the best example of an E1.

Athena has a number of roles. She spends much of her time helping or advising heroes, so she could be a
Five in her advisory role, or a Two in her helper role. She's probably a bit too practically oriented to
be a good Five though, although she is a virgin, which suggests a certain lack of emotion. (The story
goes that she couldn't bear to have the other gods squabble over her.)

: Hermes(I prefer Mercury :]) is indeed representative of E3's since he represents thieves, tradesmen, and athletes(to name a few) al of which have E3 characteristics, but I believe he is just as much an E9: he is first and foremost the messenger of the Gods(an E9 diplomat)who is often responsible for peacemaking(he is said to have broken up a fight with his Caduceous in one case). Since Mercury represented so many different things(more than any other god) then I beleiev that justifies attributing two eneatypes to him, rather than attributing one of them to a less likely representative.

Or Hermes is a Sevenish trickster. He isn't really pushy enough to be a Three, although he is associated with
many Three areas.

: Finally, I can agree with Hephaestus as an E4 due to his singular nature and his creative skills, but I beleiev that there are probably more likely candidates in the mythology(which, becasue I cannot recall their names, I am currently researching).

Hephaestus is the only god who does any work, and he's a cripple whom the other gods laugh at. :) I suppose as an outsider he is a tragic figure.

That probably muddies the waters even more. :)
